Alida Biosciences is a VC-backed startup in San Diego pioneering innovative technologies in epigenomics to empower researchers. Our mission is to provide solutions that enable scientific breakthroughs in understanding gene regulation and epitranscriptomics, driving advancements in both fundamental research and clinical applications.

In this role, you will be responsible for the analysis and interpretation of internal and external epitranscriptomic data sets, leveraging our EpiScout analysis software and ad hoc analysis approaches inspired by your experience in tertiary data analysis and computational systems biology.  You’ll collaborate with world class researchers on impactful science and directly support customers to maximize the potential of our state-of-the-art technologies. From custom analysis to co-authoring scientific publications, your work will push the boundaries of epigenomics research and empower customers to make breakthrough discoveries.

Key Responsibilities

  • Conduct custom bioinformatics analyses and design novel methods and algorithms for epigenomics research.
  • Provide data interpretation of disease samples through the lens of a systems biologist.  
  • Collaborate with internal and external researchers and developers to analyze and interpret assay-generated datasets using innovative techniques.
  • Liaise with customers to understand how they use our software outputs. Customize the outputs to fit customer needs and work with engineers to develop optimized data outputs as standard software features.
  • Drive continuous software improvements including data visualization, implementation of new secondary and tertiary data analysis tools and data interactivity.
  • Work with the commercial team to support customers in developing new methods to unlock the full potential of our technology for scientific breakthroughs.
  • Lead and support the preparation of scientific publications in collaboration with customers and partners.

Requirements

  • A Ph.D. in Bioinformatics, Computational Biology, Systems Biology or a related field.
  • A minimum of 6 years of postgraduate experience conducting bioinformatics analysis of complex genomic data sets.
  • Proficiency in Python and R programming and familiarity with Unix-based environments. C++ is a plus.
  • A strong foundation in bioinformatics algorithms, machine learning, statistics and data visualization.
  • Familiarity with established methods for differential gene expression, transcript assembly, splicing and gene fusion analysis, RNA editing and epitranscriptomic analysis, demonstrating both breadth and depth of understanding. Examples include:
  • Methods like MeRIP-seq for RNA modification profiling or CHIP-Seq for histone modification detection and MACS2 for peak calling.
  • DNA or RNA methylation detection using conversion chemistries (e.g. bisulfite or GLORI)
  • Experience with nanopore direct RNA sequencing.
  • Motif analysis, mutation and deletion calling.
  • Differential enrichment analysis to identify biologically significant changes.
  • Excellent scientific writing skills and a track record of publication.
